I think the trick to understanding it is actually to realize that there are things you aren't supposed to understand. The scene with Granger, in particular, seems to follow the philosophy “the characters never understand it, so why should the viewer?”
Also, the writer/director (same person as the actor for Aaron, incidentally) has said that the movie follows Abe (even though one of the Aarons is the narrator). Knowing that, I think there are a lot of “conspiracy theories” that you can come up with, but the movie is actually pretty simple and straightforward. Well, maybe not compared to other movies, but at least compared to the absurd mindfuck it seemed to me to be the first time I saw it.
